I have a full texlive 2025 install on Windows 10. I did a full update using tlmgr update -all (fter updating itself) and ended up with some weird errors: 
Defining UNIX/DOS style filename parser.

11.44.3.2 Vertically align nodes (otlines) in a matrix

Related to tikz text vertical alignment in matrix, but more complex, I think. 
Basically, I wanted to create nested groups with nodes inside. 
Matrices seem to be the most suitable for this purpose, ...

I use Lyx primarily for creating cropped PDF tables that I insert into other documents. I have never had the problem I am to describe until recently. 
I recently created a table inside a box (minipage) ...
